Using paddles, 3rd gear thump on upshift.
While upshifting to 3rd gear using the paddles in M mode, there seems to be a noticeable thump, sometimes pretty big too. It only happens in the upshift from 2 to 3 at anything more than a light acceleration and any rpm.

Yes - mine seems to vary. At light throttle and high rpms, smooth shifts. At anything past half-throttle, it bangs into gear in the first three shifts.
I figure it's either a) the tranny responding to acceleration and shifting hard, or b) a problem. And if it's b, that's why we have a warranty...hasn't changed in about 5k miles tho.

For me I can't get it to bang into 2, 4, or 5, just 3. So I figured it was an issue. But I guess some of you seem to have the same "normal" shifting as me. lol. In D or DS, its perfect, it just can't read my mind

I noticed these jerks while in MM but in my case it's not confined to 3rd gear. I get those throughout all gears especially 2nd, 3rd, and 4th. I usually attribute it to the fact I shift outside the optimal time/rpm at any given speed.

I still prefer choosing tho
It only bangs if the car is under acceleration.
This is hard to explain, but I'll try anyway. lol
If you put your foot on the gas and allow the car's RPMs to come up and peak BEFORE shifting, there is no bump into 3rd... just a smooth as silk shift.
If you are accelerating and the car's RPMs are still climbing when you shift, it bumps into 3rd.
It doesn't happen in D mode because the car's computer feathers the gas off until the shift is complete and then re-applies the gas again...seamlessly.
Play with it, you'll see what I mean.

Yah, well the computer should be smart enough to let off the throttle a little just when you grab the paddle like a reverse throttle blip. 

Our TL doesn't bang, even when you are under WOT and grab the upshift at 4K or so, it momentarily drops the throttle = smoooooth.
