are you taking about a click when it goes up in auto and when it goes down in auto
if so usually its just the window motor getting ready to shut off as it has a built in safety feature (ex.. if you stick something between the window and the top stopping it from reaching its destination it would bump the object and the safety feature would kick in and send the window back down
but sometimes when the clicking sound is constant throughout the window movement and the window is doing funny things, this might be signs of your motor dying
i had a team member who was having a problem with his auto ups, they would go up fine and when it bumped the weather strip it would go back down half way, this is result of the window motor thinking the window was going up to high out of its spectrum so therefore would kick into safe mode and go down half way, but if you manual put the window up, it would go up just fine (fix: reset window motor & and all is fine now)

The other possibility is that rails aren't greased well enough or dirty. or the window is not properly set. I would think that in most window motors failing, the main reason would be a dirty rail which causes a lot more stress on the motor.
One thing I would suggest, try to save your old motor, I was able to take mine apart, clean it up inside, carefully re-grease and re-install it. It's been about 8 months now and still works great. Make sure to ONLY grease the points that were greased before and don't put too much, you don't want to short it inside. Also, make sure you disconnect the battery BEFORE working on the window. You will kill your battery very fast that way, especially if you have to re-align your window. I also took out the whole window rail system and re-greased all of it, that made everything work much smoother too. Make sure your window is properly aligned and set after all of this or you can end up with other problems. There's a shop manual floating around on the forums that could help you out a lot in doing the work, if you can't find it, theres always ebay.

My passenger side motor must be going from then from the way you describe it. Its a constant low knocking/thumping noise at what sounds like equal intervals as it goes up...I would probably need a DIY since Ive never taken the door panel off, it sounds like alot of trouble but Id give it a shot...

yup sounds like it, so remember if you have to buy a new one go to autozone and get it from there as its a lifetime warranty

Thanks, thats very helpful. I take it it isnt a nissan specific motor then if they are giving it a lifetime warranty, would have the model # I should look for?

ot aprox 20 members or so
A few of them have had this issue and i sent them to AutoZone to get a Window Motor for there car and it comes with a life time warranty and this fixed there problem and if it happenes again, they dont have to worry about buying another one
BTW: yes this isn't a Nissan window motor, but does the job just fine
any questions feel free to ask, the job is fairly easy and takes about 30mins if you know what your doing and about 1hr if your un sure and taking your time
