Looks like a good reason to ditch the Bose amp then. It's crap anyhow.
You can keep using the Bose speakers until you can afford to replace them with something decent, they're not like the amp that expects a balanced signal.
When you do that, you'll definitely want to run from the line outputs to the amp.
