Do you know what is causing the original problem?
Poor quality radio cause the original problem.

www.radiomedics.com can fix the original problem, but a cheap aftermarket install is cheaper and won't leave you with the other 3 common problems with our radio left to cause it to fail again on you.

As for the speakers failing on only the iPod connection, I have similar intermittent problems with my wife's Pioneer F90BT. I don't know what's causing it, since I never tried hooking a different iPod up to it. Could be the cable, iPod, loose connections, or something with the headunit itself.

My problem is only thru the Pac niss connection, Radio, cds work fine.

I noticed the problem is only when i first start my car. After about two mins its working fine. Within the two mins of not working if i touch the side of my radio it works. I think a wire is loose or something behind the HU.
