Rough idle after 3.5" Furookie

So I just installed a 3 1/2" Furookie that I have been waiting 4 months for. First time starting up after the install the engine idled extremely rough and died after a few seconds. I restarted it and it was a bit better, but still, not right. I checked clamps and couplers and all looked well, double checked the MAF was plugged in, which it was, and did all the "relearn" procedures, since I figured I should do at least the idle air volume relearn. Still idling rough. I disconnected the battery to reset the ECU overnight. It hasn't thrown any codes yet, or at least hasn't turned on the SES light. I do have UpRev, so I will hook up Cipher tomorrow. Anyone have any other suggestions?
Thanks in advance!
Its a 2006 6mt by the way.

I'm having the same issue with mine. What I did was, put my stock intake back on, reset the ecu drove around a little bit. Then without disconnecting the battery installed the furookie again. Car ran better after that. I also have a up Rev tune. I'm thinking a retune will fix this.

I reconnected the battery this morning and that didn't help at all. I will hook up cipher later, maybe there is a code, just didn't trip the SES light.

Hooked up Cipher a bit earlier, and there were no codes. My AF readings at idle on cold start were around 16ish with a random surge every now and then, where it just about stalls, that would go up in the 20's. As it warmed up, the AF would richen up a bit, and eventually got to high 14s. Took it for a drive, and seems a bit lean across the board, so a good tune should fix it? I did headers and Mrev recently as well, so I know I need a tune, but I am not sure what to do. I have used HPTuners, about 10 years ago on a GM, and UpRev seems a bit different. Can I tune AFR using just the K multiplier? Do I need to adjust the fuel compensation? Not sure what the "Cranking" and "Priming" tables do.

PS- Shane, your old setup was amazing, but I'm really liking the new look. Where did you end up finding the 3.5" Furookie?

Thanks scott. I am really enjoying this new setup right now, although the old one was nice to look at lol. I got my intake from here new off of a member parting out. I'm waiting until I get my nwp tb and tdx2 to get a retune. So hopefully my car will adjust to the furookie for now.
