Haltech users in here!!!
Passenger side lower kick panel...behind the plastic panel there. However, some models have a large control module there. If it doesnt fit, than I usually tuck it under the passenger dashboard. I prefer to place them, in such a way, that the USB connector is readily accessible. Your tuner will thank you.
Here is a tip: tuck that HUGE PNP wiring harness where you want it first. You are limited by the length to the stock ECU connector. There is plenty of slack then to orient the unit either vertically, or if you squeeze it in, horizontally below that. I tried putting the Haltech unit way up top and it fits (so it's completely out of view), but there is no way to hold it up there (without drilling a hole, which would be hard in tight quarters).
I have a Haltech, and like Sharif mentioned, I have a brake module in the usual location used to mount EMS boxes. I mounted mine right under the black trim piece under the glove box. I connect to my Haltech a lot, so this is a handy position. Here's a few pix:

People usually notice it when they open the door, but it doesn't get in the way once they are seated...

Here is my typical mounting in a G35. The factory panels pop back in nicely and cover everything. I leave the USB cable under the floor mat for easy access if necessary later.
Note- plug the patch harness into the Haltech before mounting this way
