Take the cam and crank sensors out of the old engine and put them in the new engine. P0011/0021 can be caused by a bad sensor and the previous engine had known working sensors yes?

You also need to perform other sensor recalibrations for the new engine, specifically the THROTTLE CLOSED POSITION and IDLE AIR RECALIBRATION. Steps are all in the FSM in section EC - Engine Controls at the front of the book under "basic service procedures".

U1001 is a CANBUS error, sounds like something is still unplugged. Did you disconnect anything else besides just engine components? It's basically saying that somewhere in the local network of various computers on the car that SOMETHING is disconnected and the ECM can't talk to it.

P1612 is a NATS/IVIS (security) code meaning something is wrong with the system, that's PROBABLY what is disconnected. There's a lot of various components interconnected those systems but AFAIK none of them are located in the engine bay.
