Some intakes can cause problems with idle and even stalling. If those are the problems that you are talking about then the dealer may be justified in blaming it on your intake. If you swap back to the stock intake and the problem goes away then yes it's the intakes fault.
Oiled aftermarket filters can also foul your MAF sensor. It's fairly rare, but possible especially if you clean the filter and over oil it. This can cause some really bizarre problems with the engine and would not be the dealers responsibility to fix.

They might know, but they can't prove/say anything. Just take it to a diffrent service writer, or hell, just take it to a diffrent dealer
My dad worked at the dealer as a shop foreman for 20yrs. The dealer wants to plesae their customers, well at least they should want to. You can work your way around warrenty issues. Warrenty should not be a reason to stop you from modding your car.
