Just starting noticing it yesterday though. Car's an '06 RWD 5AT with 4900km (~ 3050 miles). The smell seems to be coming from the engine bay, near the master cylinder.
I'm glad it's probably nothing to worry about, but it's annoying.

Like Trey and others have said already, you should've looked in the manual to see what the break-in period was supposed to be like. It suggests staying under 4k rpm and I would assume staying under 60 mph or so as well just so that the car isn't worked too hard. Seeing that you've gone 700 miles doing some 5k-6k rpms and going 80-85 average speed, it possibly might not be good for the car's engine 
. You should baby it during the break-in period because what you do during the time when the car is still new will reflect the car's performance and reliability in the long-run. I also own a '94 Quest and I remember we took it on a long trip as well just like you while it was still brand new. Now it feels weak as hell and DOES NOT perform anywhere near a V6 like it's supposed to. . Sorry man, just my .02

4,000 miles and I still get the burning. But I get smoke with it. That's rights, boys- SMOKE. I drive my car hard quite a bit. And the smell has always been there. But the other day I notice smoke and when I looked under the car I saw that the smoke was coming from either the drive shaft or something very close to it. It doesn't stop me from driving hard though. I have an 05 6MT.

I've driven my car hard since day 1, break-ins are for older cars when machinery was not as accurate as it is today. Honestly it doesn't matter since if it fails, it will fail < 4yrs < 60k miles so you will have warranty covering anything. I have lots of power under the hood, and good gas mileage on the highway (city driving I am very spirited). Push it hard like its meant to be done to it. Break in is just the manufacturing covering their behind if something happens due to a defect, if you are going slow a major failure will be lessened than going faster. A failure will happen regardless of babying it, if the metal is fatigued the metal is fatigued, better for it to come out early than after warranty. - just my .02

We had the same problem... check for something melted onto the exhaust...
We had the same symptoms on our Jaguar. It appeared randomly one afternoon, and just kept nagging at me until I got under the car, to find "Subway" melted onto one of the exhaust ducts that flows along the bottom of the chassis. Apparently someone drove over some old trash, or it blew under the car and quickly fused to the hot exhaust.
Perhaps something similar happened to you?
As for a burning smell in the first few days, I didn't notice that at all on my car. I'm curious to know if that's something that you only get in northern states, since you folks have to be more concerned with abrasives and rust?
