yes... the dealer will give you less for a modified car and what sucks is they will sale a modified car for more than its worth just because of the mods…

But what about Trey H all his 1/4 mile runs and dynos? He's doing 13.2s@104mph with the stock airbox. His MPHs actually went up after replacing his Stillen airbox with the OEM box, though I don't believe the Stillen CAI was costing him power (only proves to me it didn't make a difference). I think Klubbheads saw the same thing and both of these cars are tuned. I don't think it's theoretical at all. I've experimented with various modified verisons of the stock airbox (no Power Duct, no over radiator duct, stock, etc) and on the old butt dyno, the car feels weaker at tip in throttle and below 3500rpms, but snappier above 4,000rpms at WOT. Low end power and shifts on the 5AT feel far better with the stock airbox.

I'm still tempted to buy a used Stillen CAI and make it so that all sides of it are perfectly sealed like the OEM airbox or simply fab a cone into the OEM airbox. I think there may be a few ponies to be found with that setup plus throttle response should be excellent at all rpms plus you'll get that sweet induction sound.
