So here is the mod list: Z tube, K&N filter, 5/16 inch MD Plenum spacer, MD ART pipes, fast intentions catback exhaust
I'm planning on replacing the exhaust with the stock one. However, this car was tuned with Osiris, would I need to retune it again? If I don't will this cause any kind of damage to the car or will it affect it in any way?

The license/rights to Osiris? I spoke with the tuner and he told me I don't ever have to buy the rights, just pay for the tune.
As for getting retuned, it would be optimal to get it adjusted (shouldn't take more than an hour of dyno time for a protuner to adjust, so $160-200) but its not necessary for just a change in the exhaust. You'd have a much worse running car if you flashed it back to stock, the car wouldn't be able to compensate for all the extra airflow and will run lean. If you're reinstalling the OEM cats with the exhaust I would definitely get back on the dyno tho, that will make a pretty big difference.

ok so I'm definitely changing the exhaust back to stock, but a friend just told me I need to use a stock Y pipe as well. The car is going from catless to a cat. It's also tuned for the mods in post 1. Will this require a retune?

How come you changing it to the OEM ?
The exhaust drones like crazy. I can't hear my radio or speak inside the car if I'm pressing the gas pedal even if I'm only at 2k rpm.
Also, I want the jet engine exhaust note that came from factory.
