mess817, yes you'll be fine in your '06 sedan. I've done a few and it's a very similar process.

I have a 2003 6mt coupe.
I have a spare 12 inch sub from my last car which i want to connect to the stock amp, since the factory subs do not produce enough bass.

My plan is to disconnect the wires from the factory subs and connect it to my aftermarket sub without tampering with the amp.

Please let me me know if that is possible, if not then what needs to be done.

Stock amp won't be able to power it. You will need an aftermarket amp.

#1 Your plan is bad. What were you going to do, try and power a 12" subwoofer off what was powering a single 6x9" or try bridging both 6x9's power? Do you have any concept of what RMS, bridging and Ohms are?
#2 You can't bridge the bose amp.
#3 Even if you did, it still wouldn't be enough to get any sort of quality or power out of it.
#4 Don't just put crap you having laying around in your car because you have it. Seriously. I have extra tires in my garage, does that mean I should bolt them to my trunk?

Leave that sub out of the car, save up some money and don't do things 1/4 assed.

Capacitors = worthless, but they look cool!

More powerful amp is the only real fix.

I have found that 9/10 times you get better results performing "The Big Three" than slapping on a cap if the electrical system is a touch under par for the stereo in the car.
