Did you uninstall it before you brought it in?? otherwise you may not be able to re install in on the new engine, uness they keep the same ECU as before

A typical dealers auto-repair mechanics will not notice things like ECU reflash. They will just take the car out for a test drive to make sure no problems, however they shouldn't run the **** out of a new engine (for break-in purposes). I have met the mechanics at my dealership and I can certify that they don't know a whole lot about the electronics on our vehicles. (They are use to checking error codes and looking them up in their book/computer).
I doubt they would do anything to the ECU. (An engine is an engine... probably has no bearing to the ECU). To put it in context, have you ever taken a harddrive (with software) and replaced a processor/motherboard? It's the same thing with a car. You have the "brain" which is the ECU and all it does is control the "hardware" which is the engine etc... The only thing I see them doing is possibly reflashing it back to stock, which would overwrite your BD tune (seriously doubt they'd do that).
